I went with a 5.9L 2007 model as well...wanted this motor (and lack of emissions equipment) more than I wanted the 6-speed automatic of the new model.
Had they offered the 5.9L with the 6-speed auto I would have jumped on it.
I *think* that the major towing advantage of the 6.7 comes down to the availability of more gears, so there's more of a chance that you've got the optimal ratio for your speed and load.

Heres to the hope that the 6-Speed auto will be able to retrofit once my tranny needs an upgrade...

It will be a while before the 6 speed auto will be available for the 5.9, I read that the new 6.7, with the 6 speed auto has an upgraded computer. You will be starting with a new computer . They Doubled the processor speed and add 40% more memory. So it will be a (transfer all the 0s and 1s from the software that runs your 5.9 + blending the operating system for the 6 speed auto). So until some software geek sees a profit sitting down and putting all the 1s and 0s in a row it will not be possible. I can’t see it happening in the near future! I could be wrong but I don’t think so!!

Another consideration that may or may not affect you. 6.7L requires ULSD fuel. 5.9 can use LSD and ULSD fuel.

Using the manual shifter switch and exhaust brake I can bring my truck from 75mph to 5mph without touching the brakes! Love it.

The trucks run "cleaner" based on the emissions that are measured by the smog regulations.
Particle emissions are regulated. The particulate traps and the injector strategy use more fuel to keep particulates down.
Carbon dioxide emissions aren't regulated. Even though they emit more CO2 by definition due to the increase in fuel burned, they are still said to be "cleaner" vehicles.
Newer vehicles tend to burn fuel more completely as well. Emissions due to incomplete combustion are bad.

The 6 speed auto is an advantage, but since I prefer on driving a manual, I think the 5.9 is the better buy. Better milage and less pollution******to worry about. The power can easily be increased to the level of the 6.7.

I can do better that that! I can bring my truck down to 0 from 100 MPH without doing anything. I just sit there and it just slows down and eventually stops!
My original truck: 2005 4x4 5.9 CTD Quad Cab auto. 16mpg town, 10 mpg towing
My new truck: 2007 4x4 6.7 CTD Quad Cab auto 14mpg town, 10 mpg towing.
The 6.7 with the 6 speed and exhaust brake is by far a better set up for towing.
